I'm swapping a 4E-FTE into another vehicle and need to know the flow of coolant so I connect the heater core/matrix properly. There are of course two connection to the heater : One from a port in the thermostat housing and one from the pipe behind the water pump. Am I correct in my thoughts that coolant should flow from the thermostat port to the heater (via the heater valve), then once it's flowed through the heater, it goes to the port in the water pump intake pipe?

Not 100% sure on direction but it sounds right when you look at the leg to the heater pipe behind the water pump shown in this drawing link.
